A tandem mass spectrometer was constructed to investigate the kinetics of various chemical systems including small gas-phase molecules, quaternary alkylammonium cations, and small proteins, as well as study the photophysics of fluorescent dyes. The mass spectrometer consists of a custom electrospray ionization source, an ion (Paul) trap, and a time-of-flight mass analyzer. The ion trap is an ideal environment for studying slow optical or collisional activation processes because it provides control over the energy and spatial distribution of ion populations for extended periods of time. Using this instrument, collision-induced dissociation experiments were performed on alkylammonium cations and small peptides to identify fragmentation pathways and the relative dissociation energies of each fragment. Photodissociation experiments, using 514 and 488 nm light, were conducted using Rhodamine 575 dye molecules. Results of photodissociation show slow dissociation of this system with lifetimes of up to 1 s. The kinetic mechanisms describing the competition between optical excitation and collisional relaxation taking place in the ion trap were modeled and compared to the experimental results. Photons from the radiative relaxation of the excited rhodamine cations were collected and counted. The decay in ion population occurs at the same rates as the photon count decay and both depend on gas density, laser fluence, and irradiation times. The complementary nature of these techniques for studying the dynamics of laser-induced processes is demonstrated for the first time. Angiotensin II was labeled with a dye that absorbs 514 nm light to investigate how energy absorbed by the chromophore transfers into the peptide. Dissociation products of the peptide indicated that absorbed energy is being redistributed into the peptide along the entire peptide backbone by intramolecular energy transfer processes. Peptide labeling with subsequent photodissociation was shown as a viable method for studying fragmentation products not accessible by other low-energy techniques.
