Manufacturing of biologics and cell and gene therapy (CGT) presents challenges such as limited process understanding, inadequate analytical tools, and quality control issues. These barriers hinder the development and accessibility of life-saving medicines for patients. A critical aspect of ensuring product quality is the detection and characterization of subvisible particles, which can arise from various stresses during manufacturing. The first part of this thesis focuses on mechanistic insights into subvisible particle formation, investigating the interplay between interfacial and hydrodynamic stresses encountered during fill-finish operations and interaction with primary container closures. Flow Imaging Microscopy (FIM) combined with supervised machine learning (ML) was employed to analyze particle morphology and identify dominant degradation pathways. We then shift focus to CGTs where manufacturing is variable and complex, making real-time process monitoring particularly challenging. We apply unsupervised ML (Variational Autoencoders, VAEs) to extract morphological information from FIM images of unstained cells without predefined labels. We track morphological changes in cells during cryopreservation, providing a data-driven approach for assessing cell health and injury mechanisms. We present results from a study on chimeric antigen receptor (CAR)-T cell production using T cells from healthy donors, demonstrating how unsupervised ML enables real-time monitoring of process variability and transduction efficiency.
