Understanding the history of life on Earth might be considered as the most fundamental issue in biology. Ironically, the accumulation of genetic data increases the complexity of processing and understanding it. This is mainly due to the translocation of genetic elements, along the bacterial genome and between individuals. In order to cope with this challenge, the bacterial phylogeny is usually inferred from genes that are thought to be immune to those translocations, such as the 16S genes and others. Among other things, this approach suffers from a weak evolutionary signal for analysis of closely related species. In this work, we used a novel approach, heuristic for gene order called Synteny Index (SI). By applying this approach on a large database, we clustered it into 39 cliques of closely related species. By using simulations, we mimicked natural conditions, and found a conspicuous advantage for the SI approach when dealing with closely related species. Between SI, as a gene order heuristic, and point-mutation, we found two different basic patterns. One is valid for closely related species (i.e., inside genera level), in which an approximate linear relation between these two clocks occurs, i.e., as gene distance increases so does gene order, in accordance with a constant. The other is valid for all species - a phase transition pattern between these two measurements. We analyzed this pattern and detected that the phase transition point occurs where 𝑆𝐼 ≅ 0.93, which is the boundary we set for the cliques above. Accordingly, we suggest here a new genus declaration based on the point of phase transition. We developed a new model which enables us to translate from SI to a number of translocations, which can be used as an evolutionary distance, and we found that phase transition occurs where each gene in the genome has undergone, in average, one translocation. In addition, we harness SI for HGT (Horizontal Gene Transfer) detection in two different ways, one for very conserve genes and another for general purposes. We conclude with the 'evolutionary scale', a line representing the relation between these two clocks - one is based on gene translocations and the other is based on point-mutations, and we show that there is an approximately precise meeting point between these two parts, such that the phase transition point occurs where the point mutation signal overcomes the gene order signal and vice versa.
