Orchestrated gene expression and development are intimately linked. From embryogenesis to tissue homeostasis, cells must control the abundance and timing of gene expression-especially of key developmental factors. An improperly expressed gene may usurp control and drive a cell, tissue, or organism to ruin. Thus, understanding the in vivo role and regulation of critical developmental genes is required. The Caenorhabditis elegans germline is a valuable tool to analyze in vivo germ cell development. This work focuses on ERK/MAPK and the regulatory steps of transcriptional progression. The single C. elegans MAPK ortholog MPK-1 has multiple roles in germline development including sperm/oocyte decision, meiotic progression, and oogenesis. The mpk-1 locus encodes two isoforms, mpk-1a and mpk-1b. The mpk-1b isoform has an exclusive first exon and long first intron; mpk-1a shares all other coding regions with mpk-1b. Each isoform has tissue specific expression: MPK-1B is germline specific and MPK-1A is somatic specific. Despite different tissue localizations, each MPK-1 isoform has a role in germline development. MPK-1B promotes oogenesis and fertility; MPK-1A promotes germline stem cell proliferation and meiotic progression from the soma. Thus, MPK-1 can autonomously and non-autonomously affect germ cell development. Using smFISH (single molecule FISH) targeting either mpk-1b's long first intron or all coding exons, the nascent transcripts at active transcription sites (ATS) and mRNA can be visualized along the germline developmental axis. Surprisingly, the ATS of mpk-1 and Notch components lag-1 and lag-3 exist as either of two classes: the incomplete ATS (iATS) and complete ATS (cATS). The iATS generate incomplete nascent transcripts and cATS generate complete nascent transcripts; therefore, the ATS classes represent different extents of transcriptional progression. Only the cATS frequency correlates with the graded nascent transcripts and mRNA abundance. Furthermore, the iATS and cATS frequencies are graded in a gene-, stage-, and sex-specific manner along the germline. For example, the iATS frequency of mpk-1 and lag-3 is high in the GSC pool whereas lag-1 cATS frequency is high in the same cells. Once cells begin overt differentiation, all three genes have a high cATS frequency. Thus, regulated transcriptional progression is critical for gene expression during development.
