The aim of this work was to describe zooplankton communities in James River (JR), Hampton River Estuary (HRE), and the lower Chesapeake Bay (LCB) in Hampton Roads Virginia. Oblique plankton tows were performed once a month from September 2015 to July 2016; physico-chemical parameters were measured simultaneously. Quantitative analyses and DNA barcoding of COI gene were performed to determine zooplankton abundance and species composition, respectively. Water temperature and DO presented significant temporal variations while salinity varied significantly across sites. A significant positive correlation between salinity and most taxa was observed. Highest mean abundance was recorded in LCB (5,624/m3), followed by JR (3,138/m3) and HRE (1,717/m3). The fauna was dominated by A. tonsa copepods, cirripeds and cladocerans, producing seasonal peaks in spring and early summer. Overall, LCB showed higher taxonomic richness and abundance of zooplankton. Common to all sites, a distinct temporal pattern of reproductive periods was noted. Highest abundance of cirripeds and cladocerans was found in March-June and June, respectively. Decapod larvae were observed only in September and March-July and icthyoplankton only in April-July. Moreover, lowest abundances were recorded in October and July, coinciding with the appearance of M. leidyi ctenophores. Our work indicates that barcoding of mt-COI gene worked best for species identification of commercially important species (i.e. crabs and fishes) and cosmopolitan crustaceans. A more complete database is still necessary for difficult to identify groups, such as copepods. Taxa resolution to species level will significantly enhance data interpretation and current zooplankton monitoring efforts.
