Methodology development to identify proteins that interact with the genome at specific locations is critical as it is widely recognized that much of gene regulation is controlled by gene-specific protein-DNA interactions. Recent developments on high density DNA arrays and powerful high-throughput mass spectrometry platforms have made it possible to query biological systems at the genome and proteome levels. There are three parts to this dissertation 1) we integrate DNA arrays with microfluidic aptamer selection and next generation DNA sequencing for rapid and efficient aptamer characterization and screening; 2) we investigate sequence-specific DNA-protein interactions in vitro; 3) we develop new protocols to investigate sequence-specific DNA-protein interactions in vivo..
