This dissertation has developed and demonstrated a combined effort and framework on monitoring and modeling water quality of streams in Skaneateles Lake Watershed, NY. Watershed level monitoring combined with modeling is often used to evaluate management effects on non-point source pollution. In this study, a monitoring and modeling framework is presented to determine the effectiveness of agricultural management practices in six subwatersheds within Skaneateles using Annualized Agricultural Non Point Source (AnnAGNPS) model. The role of watershed discretization is examined by evaluating stream flow and sediment load at the study sites at various levels of critical source area thresholds. The result indicated that evaluation of hydrologic and water quality parameters in the study watersheds are very sensitive to the level of spatial discretization. It would appear that an average critical source area corresponding to approximately 1-2% of total watershed area is needed to represent the influence of the management practices in the study watershed when using the AnnAGNPS model.

Our study showed satisfactory to good model performance (NSE: 0.41 to 0.75; R2: 0.58 to 0.91) for event flow at agricultural watersheds during calibration and validation. The model performance was lower for mixed use (agriculture, forestry) watersheds during calibration and validation periods. Sediment and total nitrogen prediction showed mixed results for 2007 and 2008, while total phosphorus was poorly predicted for forested sites. Land use and climate scenario analysis using AnnAGNPS showed that negative impacts are likely under a wet climate scenario as a result of predicted high surface runoff and sediment yield. In general, the increase in forest land used as an alternative future condition shows positive impacts to the surface-water hydrology. Modeling serves as an essential tool for establishing meaningful load allocations and in determining critical areas that need management attention. The complexity and expense of field observations and laboratory analyses necessitate the development and use of water quality models for watershed evaluation. The significance of a water quality simulation model is that it complements short-term or limited monitoring and facilitates interpolation or extrapolation of limited monitoring results.
