Ecological management important for promoting biodiversity and the persistence of ecosystems is considered in two general contexts. First, optimal management of invasive species is considered by adapting a linear-quadratic control model which is a dynamic optimization method that accounts for spatially explicit dynamics. This allows for a computationally feasible analysis of optimal control of invasive species even in large scale problems and the importance of considering connectivity is demonstrated. Second, management methods are developed for Caribbean coral reefs by investigating various aspects of an analytic model that describes the dynamics of coral-algae interactions. The model in its simplest form exhibits hysteresis between two alternative stable states: a coral-dominated state and a degraded coral-depleted state with corresponding high levels of macroalgae. The model is extended to consider exploitation of herbivorous reef fish which are important in suppressing macroalgal overgrowth of coral, allowing us to determine when negative hysteresis can be overcome via reductions in fishing effort to promote states of high coral cover. Moreover, this formulation provides a concrete example of an ecosystem-based management model by determining how fisheries management fits into the wider ecosystem impact. The role of time delays in grazer response to changes in habitat quality is then analyzed and the criticality of understanding transient behavior, in particular the basins of attraction for stable equilibria, is emphasized. Finally, the model is extended to consider changes in structural complexity, or rugosity, of coral reefs to determine the long term effects of multiple interacting coral stressors, namely fishing effort and hurricane impacts. Hurricanes are stochastically implemented and it is concluded that the focus of effective management policies greatly depends on hurricane frequency and impact level.
