Improving milk production efficiency (MPE) on dairy farms has been a long-standing goal of the dairy industry. Producers and researchers have employed a variety of methods to improve MPE. Recently, the rumen microbiome has shown to be strongly associated with MPE, and studies have attempted to incorporate ruminal microbiome data into current strategies for improving MPE. A hurdle to this work is the time and effort required to directly collect rumen samples, prompting research into potential proxies for direct sampling. Oral swabs have been shown to be an effective proxy for the direct rumen sampling, and this dissertation (1) explores color as a factor that impacts oral swab effectiveness to act as a proxy, (2) correlates the oral swab community with milk production metrics, and (3) uses the microbial data to attempt to improve predictive models and correlate with genomic markers. Chapter 2 characterized the bacterial and fungal communities of oral swabs and developed a novel method of quantifying the darkness of the collected swabs. We found darker swabs recapitulated the presence of more rumen microbes than lighter swabs, indicating darker swabs are a more effective proxy for direct rumen sampling. Chapter 3 correlated the oral swab community with a variety of milk production metrics, and we identified an association between the bacterial community and milk production efficiency. We also identified several bacteria differentially abundant between animals of differing efficiency. In Chapter 4, we showed microbial data improved models predicting milk yield over models including only fixed effects. We also identified genetic markers associated with the presence/abundance of highly abundant amplicon sequence variants (ASVs) and genera. In sum, this work further expands on the methodology of using oral swabs as a ruminal proxy and provides a framework for microbial data to be incorporated into large scale studies and dairy operations.
